I still do not understand why/how wp-hive should, in any fashion, mess with the htaccess file. Here’s the deal:

In a “normal” WP install if I update the permalinks, WP does its thing and properly updates the htaccess file.

In a wp-hive insstall, updating permalinks clears the WP htaccess section in the htaccess file (unless the htaccess file is “protected”). I even had it clear the htaccess file in one wp-hive install even though I haven’t updated any permalinks.

This did not happen in the older versions of wp-hive or before WP 3.0. And, it does not happen in a “normal” install.

I believe this is a bug.
